Can't seem to find any classicube compatible server software that runs on Linux natively. Does it not exist? Do I have to look harder?

I own a VPS running Debian Stretch, hosting from home is not an option

fCraft/fCraft derivitives for sure work with Mono (which is basically native) and I'm pretty sure mcGalaxy does as well.

That just about covers everything popular.. There's nothing written specifically for Linux at this time, except maybe D3 if they continued Linux builds.

I've done work on D3 from time to time so the latest builds are out of date, but I can certainly make a linux build if one were interested.

Doesn't support all the latest and greatest CPE extensions though, and not sure that I plan to add support, so I'd recommend setting up mono as well.

surely any competent systems administrator knows about mono?
